I’ve flashed the Bluetooth firmware. Can I use the QMK Toolbox to flash the firmware? Will it erase the fixed Bluetooth firmware?

They live on different partitions, it won't erase the Bluetooth firmware, you can still flash the firmware through the QMK Toolbox.
